Bought a new 2009 and having several assessories installed by the dealer including the Hindle exhaust. My question is whether it would be better to break-in the engine with the standard exhaust and then install the Hindle afterwards?

Break it in on the standard exhaust, then some, and put the hindle on at about 1500 miles, you will appreciate it then !!!
