Hi my name is Kyle, i own a 2009 GS/RS 998 with the SE5. Been riding it bout a year and just noticed that at certain temps it starts to run rough all filters and plugs have been changed. But recently i have noticed when i hit 75mp and have to gun it the engine light comes on and it feels like the rear tire is breaking tracking and i get no more go from it till the rpm's go down. never noticed that issue before

Sounds to me like you have two different problems there.....maybe.

What have you done to check out the cooling check the fans or the coolant level ?
What do you mean by "at certain temps" ?
Is there any indication of over heating ??

The "engine light" coming on probably means that you need a dealer visit to read the codes.

With an 11 year old vehicle, it could be a lot of various things.
Might be as simple as a fuel pump going bad.......or a failed tank vent.
